Is there something I'm missing here? I enable Auto Refresh on the web page and absolutely nothing happens. It doesn't auto refresh. I must manually hit the "Refresh" button.
My browser is Firefox 15.0.1 Perhaps your web page assumes I'm using Internet Exploder to function?

When you check the auto refresh box, the browser will run script to pull the data from the server automatically. This should work for all browsers. FF should work, and so is IE.
When you test it, make sure that the subject phone is moving. Another factor is the track interval in the subject phone. It is set too long, you won't see a update until a long time later.

The iframe is static and only refreshes when your user load the page, or refresh the page. You cannot do an auto refresh on the iframe.

When I run auto refresh it times out after about 20 minutes and I have to manually refresh and recheck the refresh box.

Auto Refresh the Whole Page, not the iFrame. see this link : http://www.javascriptkit.com/script/script2/autofresh.shtml
Cheers' chookchooks
EDIT: Just noticed you're not talking about your own webpage.
Check on the phone App the Settings for Track Interval isn't set to outrageous. I personally use 2 minutes and my phone is plugged into the cigarette lighter of the bus so no problems of battery going flat.
